The Story So Far

This is by no means comprehensive. There are a lot of personal plots and moments that are omitted unless directly relevant to the overall plot and many details are glossed over because this is long enough already.

Intro to Mutant Uni 101
A drug enhancing mutant powers and even temporarily granting them to regular humans surfaces on the streets.
Tracking it to a lab in London the X-Men shut the operation down and free the mutant used to produce the drug.

Time Attack!
Nazi's that travelled forward in time attack Maldon, planning to take the Allies by surprise long after the war.
The X-Men fight back and manage to send them back in time. Unfortunately in the process Tosh and Ashlie are flung to the past where they have to technologically bootstrap together a time-machine to return, in part thanks to Ashlie's nature as an AI inhabiting a robotic body.

The immortal warrior Finn McCool (now going by Roland) whom Tosh and Ashlie encountered in the past is convinced Will, as one of the tools fo the Morrigan, will usher in a new age of Gods and Myth. To prevent him from ever assuming that role he renders Will down into fat and sends him to the Royal mint to be used in a batch of Pound notes and thus scattered all over the country.
The X-Men launch a clandestine attack on the Royal mint to rob the Will-infused money in a daring train heist, managing to pulp the money and reconstitute Will.

The Skrull Who Shanked Me
Russia launches a surprising program, offering refuge to any and all mutants. X-23 goes undercover to investigate and is captured when it turns out Mutants are being captured, brainwashed and used to build an army. The X-Men hear of it from a young mutant X-23 rescued and track down the secret base, disabling it after a showdown involving Tereza's sister fighting for the Russians.

A shapeshifting vagrant called Shari finds her way to the school trying to steal from the manor but ends up being convinced to stay. Meanwhile the X-Men hear about a major Mutant trafficking point in Crimea from a mysterious source that turns out to be Tereza's mother. In Crimea they encounter a strange group of people going by strange codenames such as Business Mandy, Slow-Motion Walter and Secret-Asian Man while disrupting their operations.

Tereza, returning to her former home of a mutant indoctrination school in Russia - now abandoned - encounters her sister again and is captured. She escapes in a frenzy, uncertain about where she was being held and is rescued by Vivienne who tracked her down.

Back at the school Sam unseals a huge amount of memories in Shari's mind. Later on Natalie discovers Shari sneaking around the Point and she confesses to being a Skrull, shapeshifting aliens who crash-landed in Russia and are planning to infiltrate and conquer Earth.

The Skrulls launch an attack on the school, utilizing their sleeper agent who secretly replaced Tereza to kill Samantha and sabotage the reactor powering the Point, resulting in a massive explosion destroying the facility. Utilizing a component from the Skrull ship taken from Slow-Motion Walther and Shari's ability to activate it the X-Men manage to rewind time localized on the Point to undo the sabotage, defeating the Skrulls in the resulting battle.

Dimensional Vacation in Hollydale
Conduit, a ~12-year old technopath absconds with a high-tech battlecruiser with the X-Men still on board, taking them to a parallel dimension full of evil(ish) Doppelgangers. A Russian Aircraft Carrier sinks the ship and takes the X-Men on board where something is killing sailors in the bowels of the ship. The creature is defeated revealed to be Cailleach, Sam's counterpart.
En route to attack a secret base in the Savage Land in Antarctica the Carrier is attacked by a cybernetically enhanced giant squid commandeered by Conduit and Thresher, a cybernetic shark-man.
The remaining force makes landfall and assaults the base, ultimately defeating it's creator, a woman pretending to be an AI and wielding a swarm of nanites.

Later, Conduit, Thresher and Cailleach, defeated and banding together, manage to punch a hole through the dimensional barrier and escape their totalitarian world to ours. Using Conduit's aptitude with technology and Cailleach's telepathic power they trap the entire school in a hard-light simulation of sitcom settings and tropes they call Hollydale. Catching on to things not being quite right they confront Conduit and manage to break free from the simulation, sending the three villains to a Mutant Prison on Muir.

Honey I Shrunk the School
Some of the nanites tracked home after the dimensional trip seep into the ground and their programming goes haywire when they come in contact with a crystal formation underground. They repurpose their tech to shrink the student body and start manufacturing more of themselves. The students manage to intervene in the construction efforts and Will starts communicating with the nanite swarm. Misunderstanding each other, the nanites begin drilling into the ground and despite Will's best efforts collide with Ashlie's mainframe. The entire super-computer goes critical and all that remains are Will and mostly inert nanites.

Anniversary X
Strange places and people begin popping in and out of existence around Maldon, eventually revealed to be dimensional fractures from Will's home universe at different points in time. A multitude of plots of the past collide in a big mess on campus, younger and older versions of old characters and villains pop in for a giant throw-down while everyone scrambles to defeat the villain at the core of it and repair the dimensional breach.
A mysterious computer made from crystals is partially repaired, magic is cast, Sentinels are punched and Will reconnects with his wife and daughter. The temporal differences between Will's former home and our dimension force him to stay until our time has caught up but his daughter Robin manages to stay behind as the dimensional rifts are sealed.

Can't Start a Fire Without A Spark
With Ashlie presumed dead, a new headmaster is appointed by the British government to take control of the school. His new rules are draconian and abused by the appointed Prefects, but what can be done! The Nanites (now calling themselves Acala) and Natalie finish rebuilding the Crystal Computer, though it's missing the sentient mind required to operate it properly.

A new mutant drug begins circulating, mainly comprised of ultra-pure Mutant-Growth hormone, that is revealed to be distributed illicitly by West Industries. At the same time West Industries calls upon the new headmaster and sees the X-Men provide disaster relief in the American North-West after an earthquake. The quake is revealed to have been caused by a mining operation disturbing a rock creature of some kind that formed around a pure chunk of MGH deep in the earth. Will absorbs a lot of the MGH and begins over-producing it himself, prompting him to be taken to Muir. Before they can determine much of what is happening the villains break out of the prison! A handful of them escape before the X-Men can intervene and bring the situation under control.

Back at the University, the Headmaster's plan is coming together. With Will recruited to the ranks of the Prefects and people taking notice of the experiments being secretly performed, the student body confronts the administration during a protest. Releasing a strange gas, the Headmaster Lippincott steals everyone's mutations away and the powerless students hunker down in the Point and come up with a plan to flush Lippincott out of his secret lab and reclaim their powers.

Meanwhile Acala and Natalie confront one of the Prefects to keep them from damaging or appropriating the repaired Crystal Computer and during the fight Acala is damaged, manages to help upload Natalie's mind into the Crystals and begins suffusing her old body with the Nanite swarm, transferring Ashlie's dormant programming into the resulting new lifeform of biological technology, resurrecting the wayward Head-Mistress.

Rock and Roll Dreams Come Through
During a Battle of the Bands in which numerous students participate, Conduit attacks the crowd with a strange gun firing a laser that somehow activates the target's dormant X-Gene and spontaneously manifests a mutation. Countless new mutants with no control over their new-found powers cause panic and accidental destruction as the X-Men move to stop Conduit from causing more mayhem. When the Mutant-Gun is destroyed by a flaming-bass-wielding Will it causes a sub-atomic shockwave that briefly reveals the energies fueling the physics-defying effects of mutations.
